It's taken me a while to find out what happened and confirm status.
The version of the C++ 2003 standard in PDF form received by ANSI from ISO was
complete and correct. Apparently the software used by ANSI to post documents to
their E-store corrupted the file in such a way as to break the bookmarks.
Someone posted a comment here saying that ANSI has corrected the problem, but I
have not verified that.
INCITS is the organization chartered by ANSI to run Technial Committees such as
J16 that produces the C++ standard. INCITS now has the C++ 2003 standard
available at their E-store, priced at US $18 for download. The store is run by a
company called Techstreet. The INCITS version of the standard on the Techstreet
E-store has been verified to be fully functional.

Does this version have the watermark on each page? My PDF of the first
edition of the standard didn't have one.

They finally put up the $18 version of the 2003 standard. Well at least the
text isn't locked like the original version was, however the stupid thing has
lost the table of contents that used to appear on the Acrobat Bookmarks
pane. The section links still aren't links. It seems the work spent by
ANSI in the intervening years seems to be limited to figuring out how to
watermark my name (and for some stupid reason my companies name,
even though they didn't pay for it) on all the pages.

Is there anything to be done about this? I downloaded the cheapie
version today, and it would be nice to have a version with working links.

there are 2 versions of apparently the same document

... which makes me bit confused. I think that differences should be
listed (assuming there are any)?

The $18 version is a republication by INCITS (I think that's part of ANSI):

I just got an email from ANSI this morning with a fixed version of the standard (has the
toc in the bookmarks like the old one).
